MainInputFilename and OutputFilename are pulled from the FrontendOptions, while Triple is parsed directly from the ArgList. Eventually, MainInputFilename and OutputFilename should likely be removed from IRGenOptions, in favor of the values in FrontendOptions, while Triple will be in a separate TargetOptions class.
